인간을 포함한 모든 동물들의 대장 내에는 다양하면서도 숙주 특이적인 미생물들이 존재한다. 이러한 미생물들은 장의 길이를 따라 특징적인 구성을 보여주며, 대장 내강(gut lumen)이나 결장 점액층 (colonic mucosal layers)등과 같은 미소 서식처(microhabitats)에서는 매우 독특한 구성의 군집이 형성되어 있다. 그러므로, 물리화학적으로 다양한 대장 내 공간 사이에서의 미생물 분포를 연구하고, 이러한 미생물 생태계가 형성되고 유지되는지를 이해하는 것은 매우 중요하다. 본 논문은 숙주의 영양분 섭취와 면역 활성이 대장 내 미생물의 공간적 분포에 미치는 영향과 그와 관련된 질병에 대한 연구를 소개하고자 한다.
