Standard 3D digital atlas of zebrafish embryonic development for projection of experimental data Verbeek, Fons J. Source: Proceedings of SPIE - The International Society for Optical Engineering 3964 Jan 26-Jan 28 2000 2000 Sponsored by: IS and T; SPIE Society of Photo-Optical Instrumentation Engineers p 242-252 0277-786X Abstract: In developmental biology an overwhelming amount of experimental data concerning patterns of gene expression is produced revealing the genetic layout of the embryo and finding evidence for anomalies. Genes are part of complex genetic cascades and consequently their study requires tools for handling combinatorial problems. Gene expression is spatio-temporal and generally, imaging is used to analyze expression in four dimensions. Reporting and retrieving experimental data has become so complex that printed literature is no longer adequate and therefore databases are being implemented. Zebrafish is a popular model system in developmental biology. We are developing a 3D digital atlas of the zebrafish embryo, which is envisaged as standard allowing comparisons of experimentally induced and normally developing embryos. This 3D atlas is based on microscopical anatomy. From serial sections 3D images are reconstructed by capturing section images and registering these images respectively. This is accomplished for all developmental stages. Data management is solved using XML which is platform independent, ASCII-based, interchangeable and allows easy browsing. Applying supervised segmentation accomplishes a completely anatomically annotated 3D image. It divides the image into domains required for comparison and mapping. Experts provided with dedicated software and Internet-access to the images review annotations. Complete annotation and review is stored in a database. In English 25 Refs. Emerging directions in computer applications to biotechnology: Upgrading the information content of biological data Stephanopoulos, Gregory (Massachusetts Inst of Technology) Source: Annual Reviews in Control v 23 1999 Elsevier Science Ltd p 61-69 1367-5788 Abstract: Rapid development of technologies for the measurement of bioprocess variables as well as fundamental biological parameters will lead to massive generation of data. These data, in the form of nucleic acid, protein, and metabolite profiles, along with sequence data resulting from extensive genomics research, will require powerful methodologies for unveiling the critical information resident in them. Upgrading the information content in such data will be the new theme of computer applications in biotechnology. New information discovered from combinations of variables will increase the acceptance of calculated results in the life sciences, and shift the focus from single parameter markers to multiple measurement patterns as descriptors of cellular behaviors. Biofunctional hybrid structures-cell-silicon hybrids for applications in biomedicine and bioinformatics Wolf, Bernhard (Inst fuer Immunbiologie der Universitaet Freiburg) Kraus, Michael | Brischwein, Martin | Ehret, Ralf | Baumann, Werner | Lehmann, Mirko Source: Bioelectrochemistry and Bioenergetics v 46 n 2 Oct 1998 Elsevier Science S.A. p 215-225 0302-4598 Abstract: Cell-silicon hybrids represent miniaturized analytical systems which are qualified by means of the cellular signal processing network to identify biomolecules and biophysical signals in a highly specific and quantitative manner. Such biofunctional hybrid structures are also appropriate tools for a number of experimental approaches where specific reaction patterns and signal transducing processes of living cells are tested in response to defined environmental stimuli. The paper describes how cellular systems can function as multi-potent signal discriminators and interfaces to a variety of physical detection arrays. The analysis is based on recent results regarding the understanding of the intracellular signal transduction network. Our systems analytical approach gives an idea how the biological component of a cellular biosensor works and facilitates the directed design of new families of biofunctional hybrid structures. After a brief review of the construction lines of cell-silicon hybrids, novel improvements of their design and their applicability in tumor biology will be discussed. In English 39 Refs. Fast quantum search algorithms in protein sequence comparisons: Quantum bioinformatics Hollenberg, Lloyd C.L. (Max-Planck-lnst fuer Kernphysik) Source: Physical Review E. Statistical Physics, Plasmas, Fluids, and Related Interdisciplinary Topics 62 5 B Nov 2000 American Inst of Physics p 7532-7535 1063-651X Abstract: Protein sequence comparisons in bioinformatics were conducted using quantum search algorithms. Constant modifications in the quantum search algorithms were performed to obtain an optimal alignment search result. Various search algorithms were also tested to reduce the hamming errors between database sequences and sample sequences. In English 14 Refs.
